I also have the discontinued HKS hardpipes Where do you suggest I put them? Before the throttle body? :you need properly sized blow off valves. your profile doesn't mention any blow off or stock recircs. i assume you have the greddy bovs. (they are also located in a less then ideal location).
:your symptoms are 100% identical to what my supra friend Andi had on his single turbo supra. He runs 3 blow off valves to cure compressor surge.
:This will dramatically shorten the life of your very expensive turbos until remedied.
:(and if you are really going haltech, your in for more headache then you even thought imaginable. all these 'big' problems youve seen lately will seem to be cake compared to setting the haltech up (and getting more usable power then stock ECU))
